I am a hardcore LP fan, but in S2/3 Lucas definately was more into Brooke.
Of course he loved Peyton, he always trusted her more (after Keith's death he was never honeest with Brooke about how angry & hurt he is), opend up to her, supported her, but at the same time he was attracted to Brooke - her kind heart, her light, enthusiasm. After Jake left Luke could have fight for Peyton, but he didn't, he wasn't romantically interested in her as he was in Brooke at the time.
His love for Peyton was also strong, but in a form of deep, quiet understanding, but as long as we are talking about romance (we are, I guess), Luke proved he was sure in S3 that Brooke's "the one". Forgeting "destiny shot" or "I love you, not Peyton" would be rewriting history. It's not that Lucas only though he loved Brooke - he really did, any LP fan has to admit it.

I think he always loved Peyton deep down inside him. His feelings for her never left him, never. I do think that he really loved Brooke in season 2 and 3. Not as much as he loved Peyton but he did love her. I think after the whole B/L/P triangle after season 1, he just never realized he loved Peyton that much. It was really hidden deep down inside him. He still was there for Peyton in season 2 and 3 as a friend (3x16 'you're always saving me') and that's in 4x09 that he finally realize that this whole time all he wanted was to be with her.
