Yes, I do believe that Scabies wanted to brutilize and rape Hermione. Greyback would have done it while he made her like him. I think they would have done the same with any young female they captured, Hermione wasn't special, it could have been anyone, and we have no idea (fortunately) how many victims they left behind in their wake.
