- ninjas can use the darkness to their advantage
- Ninjas have Real Ultimate Power whereas Pirates have the awesome ability of ownage.
- It is a proven fact that a ninjas is 9999% more likely to beat a pirate in hand-to-hand combat during the night than during the day and 150% more likely when they both have the melee weapons of their choice.
- In melee combat, the ninjas have an obvious advantage because of the strength and durability of such a light-weight weapon as compared to the heaviness and lack of workmanship of the cutlass.

My own small reasons:
Pirates, for the most part, smell very bad; a unique sent only pirates carry. It'll be easy for a ninja to spot out a pirate, then using it's sneak attack to kill the pirate, and since the pirate is 9/10 times drunk, it is easier for the ninja to beat a pirate.
Non-fighting related: why would you always want to smell and be dirty and wear the same clothes all the time? Also, male pirates always treat females as...well, you know. Very degrading if you ask me. It doesn't look like pirates take much care of them self, so that could lead to dying at a younger age.
But truthfully, I don't get the whole "pirates vs. ninja" commotion. How are they even pertinent to have people feel so strongly opinionated about who would win, or whatever the case is. Don't get me wrong, I love the movie "Pirates of the Caribbean" and I don't have anything against pirates, but if we're all being honest with each other, I think it's pretty evident who would win in a fight.
